Nick became it's owner and did what Nick wanted at the end of the day but it wasn't something he consciously ordered it to do. The way you describe him having control is akin to him saying or thinking about what he wants it to do and it doing exactly what he wants. That's not what happened. The staff essentially outsmarted Nick by reading his desires and giving him what he wanted in a better way than he imagined. It simply undid all of the damage done since he went through that mirror which is better than Nick going around reviving everyone. He probably wasn't thinking about Z's other victims at the time and was only concentrated or reviving Adalind and his friends.
In time, Nick probably did gain full control over it, this is speculative, but probably didn't use it very much.
