The system was designed without knowledge of the Wesen world(maybe some Wesen in the system helped to manipulate it to their liking knowing this show). They couldn't design it for something they couldn't even fathom.
Hank and Wu were completely oblivious and wouldn't have been able to adapt to this new world if not for Nick. They both thought they were on the brink of insanity before settling in. Juliette was Nick's long-tlme girlfriend and thought he was crazy when he tried to explain what he is in the season one finale. Monroe has been explicit about how the human mind would have a meltdown when confronted with the truth. These are the people closest to Nick and the odd things that happened when he's around and they were initially unprepared to face this new reality. Imagine what it's like for people who have no clue about the actual reality.
The unique ability of Wesen would allow them to get away with numerous crimes. This is the reason Rosalee recruited the help of Nick, Hank, and Monroe while she was on jury duty. She knew everyone on the jury was being manipulated and would let a clearly guilty man walk free if things played out normally. He only got convicted because of Rosalee's knowledge of the Wesen world.
