The cat in the box theory was meant to be a literal going through the portal in the first time, erasing one possible reality. The two realities are tied to Nick going through that mirror, it was either the one reality or the other. A live Zerstörer who conquers the world or a dead Zerstörer. Nick didn't want to reverse time, he wanted to make alive all those who were dead using the staff in the same manner he used the stick previously, which was like healing the body and basically what he saw Zerstörer do with Trubel. The staff acted separately to undo Zerstörer's destruction independently of Nick except that he wanted his loved one alive.
Nick purposefully reversing time wouldn't be solving his problems by erasing six whole years, he'd be creating new ones. He's not erasing Kelly and Diana, he's effectively changing too many lives creating a massive butterfly effect that could cause even more chaos beyond his life.
