Section 31 wasn't conceived of until long after STVI, so during that movie's period the organization's existence would still have been unknown to the general public and even to most members of Starfleet. Any conspirators within Starfleet who were part of it would have kept that quiet, assuming they weren't silenced to prevent them from talking.
A lot of what's in today's Treks are not only not derived from Roddenberry's ideas, but are things Roddenberry would have hated. Some are things he actually ranted against when movies from STII and later came out. That's the sort of thing that happens when you sell something to a studio. The reason Roddenberry created TNG was to have a new set of characters that he retained some ownership and control over, because TOS and its characters were wholly the property of Paramount. He had only as much influence over them as the studio chose to contract out to him, and after the first movie, that wasn't very much at all.
