Spock says eighty or ninety of the supermen were unaccounted for when they were finally defeated. Okay, but how did they get into space?
Khan would have been busy ruling his empire and fighting wars. I don't think someone as arrogant as he was would even consider that he might be defeated. Just from what we know of Khan, I see him as a man who would go down fighting, not a coward who had a hidden spaceship somewhere, "just in case".
When Kirk and Spock talk about the Botany Bay, a DY-100 class ship, Spock makes an interesting statement, when Kirk says the ship is a derelic and left its signal on:
We assume that Khan had this ship or stole it for his own use, but that doesn't mesh with how the man is portrayed. I doubt he'd get into a ship in the first place. That's not what he's about. He's a a man of earth who wants to control humans because of his genetic makeup.
Could the Botany Bay be a prison ship, with Khan and his followers as the prisoners?
