The chess scene and the briefing scene may have been meant to be shot in different locations. That doesn't happen because the view screen clearly shows Kelso paging Kirk and stating, debriefing. Kirk's sitting with Spock when this happens and the chess set is between them.
When Kirk and Spock go to the transporter room to look at the recording device, Kirk orders a red alert. The alert is sounding when he and Spock enter the lift, then Mitchell comes a moment later. It's at that time that Mitchell mentions Kelso's voice sounding nervous. I can't see his statement being in response to some off camera announcement that Kelso makes because Kirk never specifically ordered Kelso to do so. Scotty was with Kirk and Spock and could have sounded the red alert himself.
If you notice, during this alert, no one is upset or alarmed. Crewmen are strolling through the halls in the same way they would, had no alert been sounded.
Also, as a personal note, I didn't notice Kelso being all that perturbed or having a nervous voice, even when Mitchell was sitting beside him at the helm. Whatever he meant by his statement, I still think his conversation with Kirk was not one that a Captain and a subordinate would normally have. In point of fact, he never addresses Kirk as, Sir. Nor does he let Kirk exit the lift first. Spock doesn't either, so this was probably a blooper.
