When McCoy wanders into the mission he's still somewhat under the influence of the drug and mutters something like, "can't let them find me," so Edith probably kept his presence a secret because of that. Spock is working behind the counter and turns just in time to not see McCoy. Thankfully, they didn't insult us by having multiple near-miss incidents.
Edith finally mentions McCoy to Kirk, after McCoy has recovered, they've talked about how he "drank from the wrong bottle" and she knows he's not on the run from anyone.
I think the story you're recalling where the whole crew is affected may be from the animated series. Elderly former captain Robert April and his wife are traveling on the ship when the it's thrown into a universe where time runs backwards. The Aprils become younger adults while the ship's crew become children and they end up having to take over. I don't recall the ship itself being affected, but I might have forgotten. Or it might be something I missed from Voyager or Enterprise, neither of which I watched regularly.
